Let's say I'm upgrading 2 factory speakers. I'm leaving the back speakers with the chitty stock speakers, I'm only replacing the 6x9's in the front. Then I'm buying a 2-channel amp to run to those front upgraded speakers. What will happen to the chitty back speakers? Will they blow?

Just turn your master volume up to whatever the back speakers can handle and then set the front speaker amp gains after that accordingly
Keep the F/L fader on 0 and then you can move it forward later after thatPC specs

If you are keeping rears stock then just run them off the head unit power which isn't a big deal however if you're planning on upgrading them at any point then just get a four channel.
