The crimes happened over a period of two days last week in Broome.
Police say the 36-year-old man first broke into a home where a girl, aged between 13 and 16, woke up to find him on her bed.
She screamed and ran to alert a family member, then the offender ran away, police said.
During a second incident, the man is accused of lying down in bed beside a sleeping girl and trying to remove her clothes but she woke up.
The man had been staying at the residence and was told to leave.
In a third alleged incident, the man broke into a home armed with a knife.
He then threatened and sexually assaulted a woman and a girl under the age of 13, police said.
Police dog Hank found the man hiding at a Cable Beach house on Monday night.
He has been charged with 16 offences including committing a sexual offence against child during an aggravated home burglary, indecent assault, deprivation of liberty and stealing.
