He faces a lengthy stint in jail if found guilty of the crime and would likely spend any jail term in isolation.
The court heard Pathirana had been in an on-off relationship with the woman for three years when he turned up to her apartment on the evening of December 13, 2015.
The officer had been drinking beers at the Matthew Flinders Hotel where he had watched a mixed martial arts UFC fight.
Crown prosecutor Damien Hannan told the jury Pathirana 'barged' his way into the woman's apartment and the pair fell to the floor.
The accused police officer then argued with her about a red jumpsuit she was wearing.
'Where the f**k do you think you're going looking like that,' he allegedly said.
He then took her phone and allegedly threatened to throw it over the fifth floor balcony.
After changing her clothes, Pathirana is accused of forcing himself on the woman, declaring 'I'm your f**king man' .

Mr Hannan said Pathirana stripped before tearing off the woman's clothes and raping her.
'Tell me you love me,' he allegedly said as he put her arms around him.
'What's wrong baby? Why are you not showing me love.'
The court heard Pathirana was convinced the woman was seeing an African American man on the side, and taunted her with his version of a black man's voice.
He sucked her toes as the prolonged rape continued.
When done, the scared woman asked Pathirana to leave, but he refused to go.
Mr Hannan said the officer threatened to commit suicide by jumping off the balcony, shooting himself or slashing his wrists if she went to police.
'There's no point,' she told him. 'Because you're one of them and will get away with it.'

She reported him the following morning and detectives arrested him after he returned to her apartment.
Pathirana later denied raping the woman, saying she had been a willing participant in the sex session.
He claimed the woman threatened to make a false complaint about him in retaliation for alleged infidelity on his behalf.
He further claimed it was his alleged victim that threatened suicide.
'It's all rubbish,' he said.
Pathirana's barrister Anthony Lewis said the woman 'clearly wanted' sex from his client.
He told the jury the complaint was false and that Pathirana had been set up by the spiteful woman.
The trial is expected to run for two weeks.
